As last follow up, here is my "suggested" selection areas for doing MAP on Jims' Sun images:

I am assuming that turbulence won't morph things too badly between frames and that your using a ""Allow up to xxxx.x variance per pixel when matching pixel areas." of about 8 or 9.0. You can't judge this setting without seeing the actual video played back frame by frame.


To give it a bit more edge "bite" , I also check marked 


"Sharpen the frames used for pixel alignment"


when stacking and I would use  a 64x64 selection area because the features in the image are pretty coarse. For selecting sharpest images, you'd likely get best result using a medium spacing for "when estimating sharpness" pop up menu too.
